So, i had this bug 2 days in a row, i tried to restart the game, to check and uncheck flares and chaff but still, it remains the same

actually, it’s not a bug, i found the problem, so i thought i was using the fuel tank and chaff/ flares in same time, but all this time i was using ECM pod that looks like almost identical as an fuel tank, so basically you need to select ECM pod and it will show you chaff/flares

Your mistake was you loaded the default setup “R-60 x4” without anything else. You have to create a custom loadout.
Modification site only shows the flare module on every plane, even with internal flares.
You can adjust flares/chaffs only at the loading screens in battle/test flight.
