Can’t start the motor with both sealed.

Maybe they were supposed to seal both of them, but they ran out of seals.
As the deadline was approaching, they decided, darn it, they split the seals between the missiles and said it was supposed to be like that.

I would hazard that missiles like the Meteor cost a lot of maintenance to keep on pylons and the covers reduce wear and tear for ordnance that is actively carried. Any missing covers would likely just be fallen off or something.
