No, the Super Falcon/SAGE combo was the most important weapon on the F-106.
The Genie was a panic button that no ground or flight crew was comfortable dealing with.

Because 106 squadrons were deployed in the great up north where they were supposed to intercept nuclear carrying bombers, not dogfighting MiGs. Making several passes with a gun is not conducive to that job.
Its primary and most important weapon was the AIM-4/MA-1/SAGE combination, no matter how much you cope about the Genie.
From what testing i’ve done in custom missions the engine should be able to handle it somewhat? Beehive shells aren’t possible due to
- The amount of fragmentation spawned
- The physics range of the fragmentation in order to cover an appropriate area.
These issues aren’t present on weapons such as nukes which rely on shockwaves to do damage. Now there’d still be issues, like there would have to be new visual effects and such added, but that’s not a hard limitation like whats stopping beehive shells.
All that being said though, I really really do not forsee gaijin adding nukes, they’d simply be too hard to balance and counterplay against them would not be fun.

didnt MA-1 have the ability to line up Genie shots, and Genies were made to be shot into Soviet bomber formations which you said was its main job.
as cool as the MA-1 and Super Falcons are, they didnt have the firepower to bring down fleets of Soviet bombers, and were plagued with severe reliability issues, while AIR-2 did not have this problem afaik
