I actually think that Czechia and Slovakia being separate nations is probably better for the tree, as both nations use different equipment most of the time, both their own and foreign (and being able to play MiG-29AS, Gripen, F-16V Viper and F-35 in a single tree sounds kinda nice)

Second of all, even if we consider the fact that the company has a Hungarian owner since 2021, it still doesnt change much, as all the planes, including the most modern L-39NG and L-159 ALCA have been developed while the company was still owned by Czechs, with both aircraft even being in service with the Czech army. First of all, the aero vodochody factory is moving from the Czech Republic to Hungary, so around 2024-25, the L-39NG reconnaissance version already had Hungarian engineers. And I don’t support the separate tree. A subtree is fine, maybe the Czech tree as part of the Soviet Union.
