I am pretty sure 2% loss is basically unheard of. Amazing that Harrier engine intake is more efficient than every other intake design since.
And the developers have mentioned why this is. It is to get the plane to actually be able to hover in the game.
Are you taking in-game CL as 1:1 copy of IRL CL? Do you not understand how this works?

You do realize that if you try to match in-game lift curves to IRL or simulations that you will get very inaccurate performance?
