This is incorrect.

The thrust of the engine on a test bench is 4400kgf.

The thrust when installed in an aircraft suffers from channel losses. It ranges from 5-15% depending on a few parameters. The current losses of ~8% aren't suspicious by any mean.

That is not likely.

If speed is limited to 650kts, Mach 1.01 at sea level would be above this speed and the manual would mention that. Furthermore, the line says "maximal level speed". It does not specify which altitude.

 

I tested the IVM at various altitude.

It does Mach 1 at 7000m, Mach 1.02 at 8000m, Mach 1.04 at 9000m, Mach 1.05 at 10km, Mach 1.06 at 11km, Mach 1.07 at 12km, Mach 1.06 at 13km.

 

If anything, it over performs in level flight speed by 5%, which is within margin of error.
